As a child, Goemon's entire family was assassinated during political turmoil. Before his mother died, she sent Goemon off moments before she was killed herself. While running away with his caretaker, they bumped into bandits and they killed his caretaker. By chance, he was saved by Nobunaga Oda and offered him a chance for strength. Goemon followed Nobunaga and he was assigned to Hattori Hanzo (head of his ninja squad) to train him in the ways of shinobi with his martial brother, Saizo.

Short storyline
After many years of training, Goemon eventually was assigned to shadow Oda's niece, princess Chacha. As he shadowed Chacha, both he and the princess eventually bonded over their commonality as orphans. He and Chacha has feelings for each other, but as people of different class, they couldn't be together. Chacha gave Goemon a memento to remember her by, her favorite fan. As a gift for his service in protecting Chacha, Oda gave Goemon his double-side sword to him. Not long, political matters would separate them and the country.
After Chacha left, Toyotomi Hideyoshi and Akechi Mitsuhide conspired to kill Nobunaga. The two made a covenant and placed their signatures into a black scroll to solidify their agreement. Mitsuhide didn't completely trust Hideyoshi and had his men secretly hidden their contract should anything become of him. His suspicions were confirmed as moments after hiding away their contract, Hideyoshi killed Mitsuhide and took credit for slaying Oda's killer. Removing all obstacles in his way, Hideyoshi became the next ruler of Japan. With Oda dead, Goemon had no reason to remain at the palace. While Saizo opted to stay, with his ambition to be elevated to Samurai status, Goemon chose leave the castle in pursuit of personal freedom. As a parting gift, Goemon broke half of his sword to Saizo.
Years later, Goemon has reinvented himself as a master thief. Sarutobi Sasuke, a petty bounty hunter, tried to arrest Goemon for money, but became his servant instead. Using info from Sasuke, he would often infiltrate the royal castle and rob government buildings for their gold and give it to the poor, with Sasuke getting a cut. He would often spend his days lavishing his freedom through public grandiose robberies and spending his nights at the brothels for fun. However, his last job would be a turning point.
